I also save the whole 12x24 as a JPG and that's the one that I keep - I delete the 12x12's after they're printed. I find it easier to keep track that way.
I'm not sure if this is the easiest way to do it, but it works for me.

this is what I do, but after I save the one with layers, I flatten it the whole thing. That way, when I go to crop, it's faster.... at least on my computer
