For a kit, I empty the elements and papers into one folder. I keep the alpha in it's own folder. If it's a bundle, I keep the cards, mixed media, etc. in their own folders, so I know what's in the main kit and what's extra when crediting in the gallery.
I like seeing the whole kit together. I don't mind going into subfolders if I'm looking for paint or a card, because I'm looking for something specific and I don't want to sort through the entire collection to find the one thing I'm looking for.
